Is it possible to run XScope only with software loaded from device's flash, not via xrun?

No you cannot run xSCOPE from flash. xSCOPE communicates data to the host using xTAG-2 via xCONNECT links. So, you need to use xrun command to run the application using xTAG-2 which has xCONNECT links enabled to communicate the data to the host.

Currently this is not possible - though would be a neat feature. Synchronising the links could be an issue I would imagine.
